SYBIR: Synthetic Biology Ideas Reactor

Everything started with this tweet of mine:

I often have ideas about synthetic biology project and I'd like to discuss them with other people, getting feedback, improving the idea and why not find someone who could realize that.
Using Ubuntu I'm familiar with Ubuntu Brainstorm (click on the link to understand what is it and how it works) and I thought that it is a clever and very democratic system to talk about ideas and to improve something (in this case the Ubuntu OS).

It's based on IdeaTorrent:

an "open innovation software": it lets people submit their ideas, brainstorm them, and vote on them. The most popular ideas and requests are then easily assessable.

So I involved in my project on porting IdeaTorrent to Synthetic Biology my friend Gerd Moe-Behrens from Leukippos Institute (follow him on Twitter, he is very active user with a lot of tweet about synbio: @Socrates_Logos). He is very enthusiastic about the project indeed he started a conversation on his website to outline the main features that the project shoud have and I warmly recommend you to join it and to share your thoughts and ideas.

How will it be different from IdeaTorrent?
Our customizations will be these:

• every user (researcher, lab, interested person) has a unique id which can be used on publication as a reference to the SYBIR site
• there will be the chance for lab to sign up; the user signed as Lab will be able to choose to develop a specific idea, doing experiments and writing papers on it and everything will be public on the page of idea itself making the feedback from other users an important part of the process

This is still a work in progress therefore if you have any other ideas, suggestions or you want to be an active part of this project you have just to write on the page of the Leukippos Institute.

The big issue with this project is the license an idea should have and how every part contributing to the idea should be rewarded (more on the page of Leukippos Institute).

I hope you could join us and making this happening either better and faster.

[Idea at proof stage] Using Facebook for Correlational Research

First of all I have to admit that I'm a very newbie in statistical science (let's say I know one or two things) and that all of the ideas wrote here are just speculation coming from my mind.

I'm quite obsessed in finding patterns in things.
I noticed that people looking alike have some similar behavior, same physical features.
In genetics with the term linkage we indicate the tendency of certain alleles to be inherited together because they are physically close to one another of because it's important for some reason that they don't assort independently.
Linkage is often used to discover genes related to diseases.
In my opinion we can extend its definition and use it not only for the purpose I've just mentioned above but it could be useful also for discovering protective factors for diseases.

My idea is to see correlation between people's medical history and their:

• habits
• sexual life
• work
• sex
• age
• family history
• social condition

and for this purpose I want to use the largest database in the world of human beings: Facebook.

Since some months I have been thinking about how many data we put into social networks spontaneously and how this data, with relation to our connections (friends, parents and relatives), could form pattern that not a human being but a computer can understand and extrapolate (it's called Data Mining and I just discovered this today).

I still don't know how to sort this out, by now I plan to develop a survey Facebook application.
But with this approach there are some problems:

1. Noise: people can answer questions with false information
2. Appealing: people wouldn't reply questions for no reason. I have to make the application appealing and develop a game around it (e.g. Find your partner, Who looks like you, ecc...) 
3. Harshness: Facebook it's just for fun and of course I can't ask: are you obese? are you rich? Questions have to be asked smoothly and indirectly: Do you like eating? What mobile phone have you got?

The application would also continuously monitor some information from users:

• from status update it can get information about an user habits, what he eats, sports he practices (why not, even sexual habits)
• from new options of geolocalization it can check places he attends (e.g. where he spends much of his time that can be a gym or a McDonalds)
• it can even understand if he spends too much time on facebook from pc (so he has a sedentary life-style) checking how long is he online (and assessing he is active of course)

Everything about this idea is still a jumble in my mind and I hope to sort this out soon and whoever wants to be involved has just to comment this post.

Random Ammino Acids Abbreviations Generator

I have to learn amino acids abbreviations for my Proteomic exams.
Therefore I created a very simple script that gives me, every time I start it, the amino acid abbreviation.
So, when I read it, I can write its structure on my paper.

[How To] Watch Filmon.com streaming on Linux

Maybe you already know this http://www.filmon.com
Until it will last, it broadcasts some international tv channels (BBC, CNN, CBS...and porn as well).
It works "software-less" on iPad, iPhone and Android.
On Windows it need a software (downloadable from the site itself) and on Linux you can run it with Wine with no problems.
But I didn't want to use it because it requires too CPU work therefore I thought about a workaround (works only on Firefox since on Chrome you can't change your user agent) and the principle on which it is based is to emulate the browser of Google Nexus One.


Follow these steps:

1. Install the extension User Agent Switcher and reload Firefox 
2. From Tools Menu search for something like "Default User Agent"
3. Click on "Edit User Agent"
4. Click on "New", then on "New User Agent..."
5. In "Description" field write whatever you want (e.g. Google Nexus One)
6. In "User Agent" paste this string: "Mozilla/5.0 (Linux; U; Android 2.1; en-us; Nexus One Build/ERD62) AppleWebKit/530.17 (KHTML, like Gecko) Version/4.0 Mobile Safari/530.17" (without quotes of course)
7. Empty other fields and click Ok
8. Now go on http://www.filmon.com and choose the channel you want to see
9. Choose Totem or VLC as software to reproduce the stream
10. Enjoy!

Cos'è un PhD?

PhD sta per Philosophiæ Doctor e può essere tradotto con il termine italiano di Dottore di Ricerca.
Per capire bene cosa significhi ho pensato di tradurre in italiano un'affascinante quanto semplice e diretta presentazione fatta dal Prof. Matt Might, docente di Computer Science presso l'Università dello Utah.

DNA Reverse Complement with Ubiquity for Firefox

Due to my lazyness and headcache staring at the monitor to create a reverse complement of a DNA strand, I create a simple Ubiquity command which does it for you.
It is easy to use:

• select the DNA strand in plain text format (I preferably use this command for Primer3)
• activate Ubiquity (usually CTRL + Space)
• write the command revcomp
• you will see the reverse-complement counterpart of the DNA sequence you selected
• to copy it just press enter and it will be copied in your clipboard

It is also possible to use it without selecting a sequence but writing it directly into Ubiquity.

L'inquietante fascino dei parassiti

Sto studiando per l'esame di parassitologia e rimango sempre più colpito e affascinato dai cicli biologici che questi hanno: astuti stratagemmi che questi compiono creando inganni, finzioni e attirando in una trappola mortale i loro ospiti in cui si replicano e aspettano di infestarne un altro disperdendosi continuamente come uova o larve.

Certo, parlando così si sbaglia, si ricama e si guarda con l'occhio finalistico. In realtà la larva che invade il cervello della formica espandendosi alla sera poiché sensibile all'umidità, comprimendone i gangli nervosi e lasciandola paralizzata fino alla mattina successiva e facendo sì che questa non possa tornare nel formicaio ma essere mangiata dai ruminanti che sono gli ospiti definitivi della larva non è stato un ciclo così imposto dalla natura.
Tutto è fatto con il metodo del "prova e sbaglia" finché le condizioni renderanno la prova vincente. Questo è il meccanismo con il quale l'evoluzione ha creato e continua a creare tutto ciò, noi così come quei piccoli parassiti.
L'astuzia del suo ciclo è una qualità vista dall'uomo, per la natura quello è il migliore che massimizza l'efficienza di trasmissione.

Tempo fa mi era capitato di guardare una gallery interessantissima sul sito de LeScienze (da cui l'immagine sopra) che può darvi un'idea di tutto un mondo sommerso che molti di voi non conosceranno e pertanto invito a guardare.

[HOWTO] Tradurre al volo parole (o espressioni gergali) dall' inglese con Firefox

Se non avete installato Ubiquity, fatelo ora.
È inutile che vi spieghi a cosa serva, basta cercarlo con google e troverete caterve di guide.

Installate il comando per wordreference che troverete qui: http://thomas-genin.com/projects/ubiquity/ubiquity-wordreference

Dopo di che ogni qual volta ci sarà un termine che non conoscete basterà:

1. Selezionare la parola
2. Attivare Ubiquity (il comando dipende da quello che avete settato, io ad esempio uso CTRL+Space)
3. Scrivere wr this to ita from eng (delle volte basterà solo scrivere fino a ita perché capisce in automatico la lingua di origine)

Osserverete la ricca descrizione fornita dall'utilissimo WordReference.
In questo esempio ho dato per scontato che stiate traducendo dall'inglese ma guardando sul sito di wordreference potrete vedere le altre lingue disponibili.

Per le espressioni gergali invece ci baseremo su UrbanDictionary, sito che raccoglie tutte le espressioni gergali della lingua inglese.

e la procedura sarà simile a quella precedente (e quindi di tutti i comandi ubiquity) solo che il comando si attiva scrivendo: urban this (o anche solo urban).

[HOWTO] Come leggere più facilmente al pc evitando dei gran mal di testa

Con Readability potrete modificare attraverso un semplice bookmarklet il layout di pagine web che richedono un notevole sforzo di lettura.
Vi basterà andare alla pagina linkata e scegliere il layout che più vi aggrada (dimensione caratteri, margini, tipologia di sfondo) potendo valutare l'effetto in tempo reale delle diverse modifiche e successivamente trascinare il bookmarklet nella vostra barra dei segnalibri di Firefox.

Quando vorrete leggere dei lunghi testi vi basterà cliccare sul bookmarklet e la pagina si convertirà assumendo il layout precedentemente settato.
Vi assicuro che è di una comodità incredibile.


Nel caso in cui voleste leggere dei testi brevi, diciamo "al volo", potrete fare affidamento su di un altro sito (Readable) che ha un funzionamento simile al precedente con la differenza che il testo modificato appare al centro dello schermo in sovra-impressione (guardate l'immagine qui sopra per capire cosa intendo).
Inoltre Readable permette una più fine customizzazione del layout.

Sto per andare a comprare i tappi per le orecchie

L'inizio dell'estate è per me traumatico.
Dormo praticamente a ridosso della finestra ovviamente aperta per non rischiare che la mattina non vengano a raccogliere le mie ceneri.
Il problema è che abito al 1° piano e sotto di me c'è un panificio che per tutta la notte fa il pane e quant'altro.
Per quant'altro intendo: musica napoletana ad alto volume, urla, aspirapolvere acceso e portiere che sbattono con la delicatezza tipica di chi fa il pane.
Qui, nella provincia di Bari, dove il concetto di civiltà e di rispetto non è ancora arrivato e queste cose sono abbastanza normali anche dopo numerose segnalazioni ai Carabinieri, giustamente mancava che delle Tortore dal Collare Orientale facessero il nido (non ho ancora capito bene dove, ma credo sugli alberi difronte casa mia).
E allora?!?

Naturalmente non sapete che questi uccelli, forse, hanno un verso tra i più brutti e insopportabili che millenni di evoluzione possano aver creato.
Per averne un'idea ascoltatelo qui.
Insopportabile come pochi, inizia verso le 05.00 di mattina e continua così per tutto il giorno.
Provate a pensare come è piacevole dormire di merda, svegliarsi e studiare per tutto il giorno avendo in sottofondo le simpaticissime tortore dal collare orientale!

Ah...oltre ai tappi vado a comprare una fionda...fino a settembre è probabile che impazzisca.

L'obrello rosa

Ieri sera verso l'1.30 stavamo tornando a prendere la macchina. Con me c'erano due persone.
Incomincia a piovere. Una delle due persone ci tranquillizza dicendoci che aveva un ombrello con se, quindi abbiamo deciso che io sarei andato a prendere la macchina con l'ombrello e loro sarebbero rimaste in un punto ad aspettarmi, perché, diceva, l'ombrello è troppo piccolo per tre persone.
"Ok non ci sono problemi", penso, finché non ho visto l'ombrello.
Fatto sta che l'ombrello era rosa. Io ero vestito in maniera elegante con cappotto nero.
Ovviamente la macchina l'avevo parcheggiata in Ohio, quindi me ne sono dovuto andare in giro come un pirla che l'ombrello più che per proteggermi dalla pioggia, l'ho usato per nascondermi la faccia.

Rinnovato interesse per i RHCP

Ho notato che da circa una settimana tutte le più famose radio italiane trasmettono più di un brano al giorno degli storici brani dei Red Hot Chili Peppers.
A cosa si deve questo rinnovato interesse?
C'è per caso un nuovo album in arrivo e stanno preparando il terreno?

UPDATE: googlando un po' vedo che nel 2009 è uscita/uscirà una raccolta dal titolo "The Red Hot Chili Peppers Mix Album"

Watchmen (film)

Sabato sera sono andato a vedere il film di cui ho letto la settimana scorsa il fumetto.
Ok dovevo aspettarmelo che, come ogni adattamento cinematografico, "il libro è più bello del film", ma la curiosità di vedere come aveva "il visionario regista di 300" reso quel mondo così complesso del fumetto in questione.

Il film è fatto per chi ha visto il fumetto. Chi ha amato sfogliarne le pagine e fermarsi minuti interi ad osservare le illustrazioni di Dave Gibbons potrà senz'altro ammirare il modo con cui sono rese in video (una su tutte la sequenza iniziale della strada machiata di sangue) con precisione, direi, filologica.

Chi non lo ha visto, lo trova noioso e estremamente complesso perché molti passaggi sembrano sottintesi e non molto chiari (ammetto che se non avessi letto prima letto il fumetto anche io non lo avrei trovato molto chiaro).
L'ho trovato anche un po' superficiale: il fumetto si sofferma molto sulla caratterizzazione psicologica dei personaggi, ognuno dei quali, supereroi e non (vedi edicolante che nel film si vede appena) con un particolare profilo psicologico reso molto bene nella sua parte scritta; molta importanza riveste anche la figura del Dr. Manhatthan alla quale vengono fatte esprimere le correlazioni tra spazio e tempo che nel film vengono rappresentate in maniera molto sbrigativa.

Ho notato, poi, la grande somiglianza che c'è tra Watchmen e la serie televisiva Heroes tant'è che ho trovato, cercando su google un post che è simpaticamente intitolato così: "Who Watches the Watchmen? Apparently the people who write Heroes."

Degni di nota sono, a mio avviso: i titoli di apertura, la colonna sonora, il doppiaggio di Dr. Manhatthan fatto dallo stesso doppiatore di Sylar in Heroes (uh...ma guarda un po' :P ).
